RDA underestimated the agility of the Ikran to grab and fling anything that flies, and the quickness of the other clans to help on Ikrans and direhorses.I also don't think they expected Jake, Neytiri, Norm and Tsu'tay to have communication devices to organize attacks. and Jake on Tour'at-Mak'to-- huge shock you can see it on Quaritch's face. and Eywa communicationg with all life forms to turn against them wasn't even in the realm of thought in the RDA battle strategy.
The massive swarm of Ikran near the end. That gave jake an opportunity to take down the Valkyrie. I think that pissed Quaritch off quite a bit. The Ikrans also gave jake a chance to go after Quaritch's dragon.
There are many dangers on Pandora, and one of the subtlest is that you may come to love it too much.
What TM20 said, that helped major and the Hammerhead Titanothere's really helped win the ground battle.
The pure arrogance of Quaritch and other commanders in charge. They pretty much thought that it will be a victory with no casualties and that's what really changed the battle. They weren't prepared for such an organized group of Na'vis to attack. Destroying the home tree must have their attitude too as the humans then knew that there was nothing that could stop them. I can't say that Eywa decided the course of battle. Her (or his??) presence only evened the odds.

Jake had nothing to do with the win, infact the day was won in spite of his efforts, his military strategy would be worth more if my 3 year old relative drew it in the mud in red crayon, there was a reason armor ended the cavalry charge.

They lost because of divine intervention from Eywa, which made the movie have cheesy cliche "Happy Ending" and look more like a fairy tale than science fiction.
