Drop a rock onto a prospective area. flattening it and everything within the area.
Drop Pre-Fab buildings onto the site.As well as remote sentry guns to secure the area from hostile megafuana and anything else that gets into the LZ.

Realistically, it would not be that hard to keep Na'vi off from the base. Even now there are weapons such as directed microwave generators which cause intense and unbearable burning sensation. Such or similar things around the perimeter would keep the base safe.
Of course humans could also start with something more drastic. "The final solution to Na'vi question", so to speak.
Incorrect. A relatively lightly armed Private Security Force was able to completely destroy the Na'vi attacks.
The Na'vi charge on the ground was first halted, then decimated and finally routed. With the Na'vi taking heavy casualties as they retreated from the field.
The Aerial attack was more effective (A proper ambush at least.) to be sure but was still a failure as they were still torn to shreds and failed to take out there target. (The Dropship.)
The RDA only lost because they were zerg rushed by Megafauna on the ground. Followed by a massed aerial attack In which the prevailing tactic was to get as many flyers to latch onto a VTOL to bring it down.
However these are easy counters to this.
On the ground use heavy weapons as well as railguns, thermobaric rockets, napalm, off site artillery and close in air support.
In the air equip VTOL's with PD gear like shrapnel pods. (Activate when something latches onto the VTOL. causing the pod to detonate and release shrapnel to clear away the hull.

They can't hold Na'vi big attacks
If USA decide to send soldiers to Pandora i'm sure that's they can crush the Na'vi in month becouse they can send millions of soldiers there...
And there is still chance that's USA will attack with Nuclear bomb if the army will defeated

Limiting factors include the small amount of starships.
Possible solutions.
1. building or modifying exsisting ships in order to transport more men and materials.
2. Sending through the smallest and most advanced military hardware.
3. Modifying soldiers with genetic/cyberware/bioware improvements to increase baseline abilties.
Or bomb Pandora from space until them surrender

One 10MT Nublear bomb that's dropped on there tree and the Na'vi will run like a horse
No reason to waste resources on using a nuke. Grab a chunk of space debris. Attach some thrusters to it and tow it to position. Once in a good position launch it at a target.
You get the same energy for less the cost. You also save on space in the fact that you now no longer have to move a nuke.
