Since the biopshere is a brain of sorts, it makes you wonder if it isn't self aware? or if it can become self aware with the arrival of the humans is it possible that Eywa "realizes" that there are out side forces it must "think about"? I know in the original scritment Josh(Jake) warns that the planet would make a human killing virus to protect itself it they came back which sounds reasonable( especially since Grace is "in the system") she could give it plenty of good ideas. Although personally if something like that were to happen in the sequels I would like it to somehow only kill the humans if they came and then left the planet as to allow the peaceful ones to stay if they wished.
One last thought about the brain theory is I wonder how it works around all of the volcanic activity and sismic activity which could cause breaks in the links from time to time.
There is no external influencing factor that would cause the biosphere to evolve into self-awareness.
Certainly the biosphere can react as a whole to certain stimuli by following the laws of evolution but there is no reason it would become self-aware on that scale.
