In the original script, Neytiri is pregnant with Jake's child at the end of the film, but this was deleted from the final film. Was this a good choice? Why?

I think it was a good choice. It implies that at least 3 months have passed since the final battle, since that happened about a day after the mating. It doesn't make sense that they would either take that long to kick the humans off the planet or to get ready for Jake's birthday party. The video log timeline in the movie shows it happening in what, 2 days?

It was a good choice.

Save it for the end of 2.

Yes, it was a good choice because otherwise it would have been a distraction to the main plot.

However, it could either be implied by the end of the trilogy or shown directly.

My preference would be for her or another character to state that she's pregnant or to suggest it in the minds of the audience at the end of the trilogy.

i think they deleted it because the shot of Neytiri pregnant suggested that there was certain to be a sequel, something which had not yet been established at the time.
and also, if Cameron chose to make the second movie, the story would have to follow Jake and Neytiri's child - which Cameron did not want to focus on, as he had many ideas about where the sequel would go.
